Abstract In the period of knowledge economy, economic globalization and regional integration, megalopolises as a growth pole for international innovation, play a great important role in the construction of national innovation system. The Pearl River Megalopolis, the Yangzte River Megalopolis and the Bohai Rim Megalopolis are three significant parts of national innovation system in China. This paper examines innovation ability hierarchy of the three megalopolises in China. First, we establish an index system including 20 indexes to survey megalopolis innovation ability. Using the principal component analysis method, we evaluated the scores of urban compositive innovation ability of each city in these three megalopolises. Second, by using cluster analysis method, we classify all cities of three megalopolises into four groups of innovation cities:the innovation-city, the innovation potential city, the innovation acceptable city and the innovation dependence city and discussed its features of innovation urban system of three megalopolises. Third, we identify four main elements heavily influencing the innovation urban system of the three megalopolis based on the principal components, which are information acquirement and innovation output, intellect and industrial innovation, innovation capital as well as government input of science and education. Fourth, we use the model of gravity for examining the spatial linkage of urban innovation system of three megalopolises. We draw three conclusion:firstly, 40 cities' innovation ability grades in three megalopolises have its own features; secondly, four elements are identify, which made great impacts on the innovation ability grades of the three Megalopolis, including information acquirement and innovation output, intellect and industrial innovation, innovation capital and government input of science and education; thirdly, in terms of innovation links, the Pearl River Megalopolis have strong innovation links between core cities and the others, partly due to geographical proximity of these cities, which facilitates the diffusion of innovation.
